Motegi arrived at Tehran early on Sunday to discuss bilateral issues in meetings with Iranian officials.
He also had a meeting with Iranian Foreign Minister Mohammad Javad Zarif.
In a note to IRNA on Saturday, Motegi had said that the relations between Tehran and Tokyo are friendly, old, and unchangeable.
